Project details
I will fine-tune a transformer (DNABERT, Nucleotide Transformer) to accurately predict Transcription Factor Binding Sites (TFBS) from DNA sequences. Unlike standard CNNs, my approach leverages self-attention to capture long-range dependencies and motifs. I also integrate DNA shape features (MGW, Propeller Twist, Roll, Helix Twist), positional encoding, and cross-species/cell-line validation for robust generalization. Trained on human/mouse data, the model delivers precise binary predictions (binding/non-binding) with metrics like AUC and F1-score. Ideal for researchers in regulatory genomics, epigenetics, and drug discovery. Code is clean, reproducible, and deployment-ready (FastAPI + Docker in advanced tier).
